Hmm, interesting. I finally took the plunge to XP just in the last week or so. I didn't want to commit to MS that much, but I didn't feel ready for Linux (really only looked at Mandrake) and I only want one OS. Not crazy about having to learn a new OS and all new programs. As well as losing all my old fuzzy friendly apps.
But XP hasn't done anything yet but hack me off, so I don't know ...
Have you had other Linux distros, or is this your first? You think there's something fundamentally different about D/LX or is it "just another" distro with a pretty face for Windows users?

Unless you want to lose a few desktop icons, I would do the following:
1. In an open area of your Desktop, right click and select Properties.
2. Choose the Desktop tab in the Display Properties Window.
3. Click the Customize Desktop button.
4. Remove the check next to 'Run Desktop Cleanup Wizard Every 60 Days'.
5. While you are there, you can also select whether you want the My Documents, My Computer, My Network Places, and Internet Explorer icons on your desktop.
Actually, you really won't lose any icons because of the desktop cleanup wizard. It will ask you before cleaning. But, I thought it was a nuisance. Just a suggestion. :)
Sometimes it helps to delete the program in partially allowed and click add, and browse to the program executable and add it manually.
If this doesn't work, let me know what programs are bugging you.
I'm almost sure I have seen it in pervious versions of OE. I'll have to check next time i boot into windows. Right now I am playing with Desktop/LX (http://www.lycoris.com) and wondering how much longer I'll be using windows.

In the last two weeks i have played with SuSE, Red Hat, and Mandrake 9. Desktop/LX basically just has a more familiar feel to it and I like some of the attention that they have given small details that make it more intuitive for a new user coming over from windows. I also liked Mandrake 9 but kept having a strange mouse problem that made it almost impossible to use. One other very promising/important feature that I like about Desktop/LX is the fact that I can see all my windows partitions and get files off of them if I need to. Yeah, I know it's a known issue, and there's been a lot of threads on it - that's why I was hoping someone came up with a solution ;) It'll take a few days to see if this works - just did it to my time client as well.
That FoxMail sounds intriguing. Learning a new email program is pretty low on my list of fun things to do, but that guy sure seemed to like it.

Ok, back in windows and sig is right there is no direct setting about checking to see if it is default mail client on start up. However if OE is not the default and you start it you will get a dialog box "warning" you that OE is not the default mail-handler and there will be a check box that says preform this check everytime OE starts. So this is most likely not your problem. Like I said I was only hopeful that it might solve your problem. Been a while since I have seen OE. Lots of changes have been made!
Sig, I know this is a known issue and I imagine it has been fixed in the new version, but we'll just have to wait and see for that.

MegaHertz, I don't know if OE has that option. You can set it as default, but with only the one email client, that's grayed out. Funny that IE has it somewhere, but I can't find it in OE (the guy was saying that FoxMail had it, not OE.)
RE: Foxmail and the setting to check if Foxmail is the default mail handler -- It turns out that my problem was NOT fixed by unchecking that option.
I did remove Foxmail from applications and added it manually per Danil's suggestion Here. (http://www.outpostfirewall.com/forum/showthread.php?s=&threadid=4901) Now it works flawlessly. No more pop-ups.

Did you try disabling OE's option to check and see if it is the default email client. I was hoping that might also be the cause of your problem as well.

Funny, the only two I can think of off the top of my head are MailWasher and OE. There's others though. I'll try manually adding MW, but I think I tried that before for the other usability issue - not recognizing that there's already an existing application ruleset and wanting to add it again, and it didn't work.
I hope these two problems get fixed in 2.0, they're both pretty maddening. Those little things that don't really matter, but make your life more complicated than it needs to be.
