The Church of the Nazarene is an offshoot of the Methodist church, which was founded by John Wesley. Baptists come from a separate tradition more closely tied to Lutheranism than to the Anglicanism Wesley based his theology from.
The biggest difference is that Wesley came up with a new way to define holiness. Holiness, he said, is not sinlessness, but the existance within a person of pefect, divine love. Therefore, one becomes holy by learning to love God, others, and themselves exactly as God loves. It's a difficult concept to wrap one's mind around sometimes, but it's interesting. Baptists do not have a comparable theology at all.
Also, the Church of the Nazarene is an organized denomination, while the Baptists have dozens of different denominations that are really just groups of autonomous churches who choose to participate in a particular conference based on shared theologies.
