She is claiming the bowl as hers. Telling everyone else to stay away. This can be quite common.

If she is in a kennel with her bowl she will be likely to pee in her bowl for the simple fact that she doesnt want to pee in her "bed". Many dogs do this. It could also be a alpha female thing, marking her bowl as hers.
I don't think this is marking behavior. While some females do mark, it's not all that common but, moreover, marking a food or water bowl isn't usual. Quite the contrary: dogs do not eliminate where they eat which is why crate training works so well. So for your dog to go out of her way and pee in her bowl goes against the reasons why dogs mark in the first place. Her bowl is already her bowl - there is no reason to mark it.
I would try switching the bowl for something totally different (eg: if it's a small stainless bowl, switch to a large ceramic bowl) and move the bowl into a totally different room. Then see if she continues to pee in the spot where the old bowl was or if she follows the new bowl to the new place and pees in that.
